Looking at the year by year numbers, it looks like Brexit was only the cause of a minority of the increase, and there is also the point that while extra staff to plan for the exit from the EU made sense, after it had happened and most of the new admin was down to businesses then you would expect those numbers to reverse to some extent.
That article says that the increase was due to Brexit, then Covid19. No explanation for "since covid19", but things like a lack of stable trading relationships etc could explain some of it.

Not sure why you would need to recruit more civil servants for that. The article doesn't mention it.

If the goalposts need to move regularly, you need a team to move the goalposts.

Also, not all civil servants are penpushers.

The civil service jobs in my area include, health and safety advisor, contract manager, litigation caseworker, MoD Guard, Trainee Psychologist (HM Prisons), Senior Ops Manager NCA, Serology Officer (Animal and Plant health), Intelligence Analyst, Traffic Examiner (DVLA), IT manager, Technical Architect (National Archives) and that's just page 1.

From the comments, I cannot but help thinking this is the real issue.
